@henti - I'm fairly sure that this will fix the problem you're having with the error about duplicate toctrees.
This removes the outdated CodeQL CLI docs from the
codeqlrepository. The source files are now stored at: https://github.com/github/docs/tree/main/content/code-security/codeql-cli and published to the GitHub user docs at: Use the CodeQL CLI to secure your code
